That is right, compare the file and patch it on your system then squash it again into a .bin file. The easiest way to just get it installed is to rename your .bin to the name of another installer .bin and replace it and then use all those files to install your firmware. If you want to do it correctly then you will need to get the signature for your firmware and edit the my_run file in the installer zip from a patched firmware. The name, file and signature date info will need to be updated for your firmware. You can then zip it up and share the link for others to use.
I hope that all made sense. I don't remember off-hand what file the signature stuff is in, but the path to it is located in the my_fun file so just open that and take a look.

Something not work! I patched my RunApp and zipped it to S3s_DE_v74.50312-MOD.bin. then i make a new folder with the flash4, flash4-innotab3, fonts, LLN folder and the files execute.ita and my_Run. In the my_Run-file i changed the signature and firmeware_file. I restart the storio but nothing changed - no fireware patch is starting. What do i missed?

So you went through the installer and it said it flashed the firmware, then you restarted? If you didn't flash it yet, you have to browse the games folder or something like that and click on execute to flash the device.

If you are using the installer, you have to modify the installer for your firmware. You must be 100% sure on what you are doing or you can brick the device as others have done. The installer does a check to ensure the firmware signature matches and sets the firmware file etc to flash. You must edit those to match the firmware you modified or it won't flash it.

You say installer - what installer? I think i forgot some part of patching.
You mean the "auto firmeware patcher"? No, i don't use it.
I think my mistake is at the last part of patching. "FAQ: Flash the firmware by modding one of the flashing scripts".
What are the flashing scripts? I think firmware patching is too high for me :-)

well if you are getting "The patch is not right for your version" then you are using the installer... that is it. Those files in the firmware mod zip that has the LLN folder, execute, my_run etc is the installer. You have to edit the my_run file with your firmware info so it flashes your firmware. It wont just magically know what to do. In my latest versions of the installer for later firmware, I made it easier to modify by putting the variables up at the top of the file so its just 3 variables you have to edit instead of searching through and editing code all over the place.

Thanks Deak Phreak, find out that my signature in my_run was wrong.
I take it from the build_signature.system and now my storio is flashed.
But i think i have brick it, they starts and the logo screen appears. Then black screen! USB also dead. F*** - stupidity must be punished. I'll buy a new one and patch nothing.
